So the ingen scientist use site b for breeding before sending the animals to Isla nubar correct? And they also used the DNA of a frog to complete the missing genes correct? And arguably, the raptor DNA and frog DNA are different, so does that mean the raptor genes would be pushing out the frog genes with every generation?
If so then:
The raptors in JP2 could be the original breeding raptors, with explains the stripes that the first movie raptors did not have because the raptors in the first movie have less frog DNA.
The raptors in JP3 are the result of years of breeding with the raptor DNA replacing more and more frog DNA, meaning the raptors in JP3 are much more raptor than their one and two counterparts, explaining why they look so different.

Yes, it makes sense. In a way, the raptors are not dinosaurs, due to the frog DNA. They are just dinosaur-like.

I have no clue when it comes to genetics, but why would the V-Raptor DNA replace the frog DNA. From where would they get that missing V-Raptor DNA, since they aren't actually V-Raptors? Keep in mind that I know jack about genetics.

a beteer explenation is that with each generation the breeding with other raptors made the following generation more pure and the followind and the following and so on

Genetics cannot be supressed by the immune system, however...
unfavorable genes(ones that will not benefit the species survival) will be supressed over generations. Strong genetic traits, let's say the Raptors natural genetic code, will become more and more prevalent as they are passed along. Perhaps Raptor DNA supressed the Amphibian genetic code over time on Nublar? perhaps, and it's certainly a neat idea.
